On Plaza Emperador Carlos V there's this hotel called Mediodia I once stayed at. it's just across from the Atocha train station, so you won't have problems getting around. It charges 50 Euros a night and is actually a recentely renovated one. Rooms are great and the staff is very helpful. I managed to check in at 3 in the morning
